I have a 2004 Vogue and its in very good condition inside and out I have replaced various items that have either broken or were looking a bit shabby. The last thing on my list the drivers cup holder.
The rubber finish on the cover of my cup holder situated in center console, (between the front seats) is starting to wear away

Can anyone advise me if the cover can be bought separately or do I need to replace the full assembly?

I'd guess it's probably a full assembly.

Do you mean the pop-out one or the ashtray cup holder?

You could remove the whole thing and get it resprayed in a color to suit your tastes or as above, buy a whole new unit though im not sure how the rubber finish's will compare with the worn one on the area surrounding it... FFRR MY06 facelift With TDV8 Alloys Zeros/ATR's

The large cup holder can be bought as an exchange item from Powerful or maybe others and clips out easily. Or you can lightly rub down and spray as I did after previous owner left it half drowned in what smelt like ten year old coca cola. Or pepsi. Other brands are available.

Pop Out - 70 quid for the whole unit from Dan. Just got one to swap in place of the "coin holders" I had before ... African Bush Junkie ... in London!
